I too think the holes are annoying, so I went to a wood working store and gave them the tooth pick idea and he said it would look like pegs, I wanted to hide them completely or as close to it as possible. I ended up using white oak WUNDERFIL Dual Purpose Wood Filler. It is water based and very easy to sand. I ended up putting it on all my seams, I think it makes the boat look much cleaner.
