I put a strip of masking tape around the front of the stapler to keep it from getting civered with glue. The first staple I shot cut a neat, staple sized, hole in the tape. After a day or two, I peel of the tape (along with any glue that is on it) and replace it with fresh tape.

If you take a fine point permanent marker, or a ball point pen, you can draw on the tape a continuation of the little tear the staples produce. continue this line around the sides of the stapler and you will have some alignment marks showing where the staple is coming out. If you draw a center line on the front of the stapler you will now have all the marks you need to align your staples. When you replace the tape you can easily reproduce the location of these marks, so your alignment should stay consistent from day to day.
