By placing the skeg farther back, you will make it more effective. "As far back as it fits" may not be as far back as it at first appears. With the tube for the control rope sticking up (on the P&H skeg I installed) the skeg box needs quite a bit of height in order to fit.
The hardest part of retro-fitting a skeg is getting glass all the way around the skeg-box. This is easiest when the deck is not attached.
