Are the bow and stern ties tight? On the two CLC boats I've done, the panels would be misaligned slightly at the ends after I twisted it to shape, but the entry and exit lines should be fair with the keel. Try loosening the ties at each end and see what happens? It's easy to sand the panels fair to each other after the fillets set. On the Tred Avon I even had to re-fair the sheer where the deck ties in.
