If you're installing a rear hatch (which I assume you are), then wait until after installing the deck. It's enough of a PITA installing the deck without having to worry about lining up the hatch correctly. If you've waited until you build the deck (and maybe even the cut the cocpit and raise the coaming) then you can sit in the boat, reach around, and determine exactly where it will be most comfortable to reach the hatch. If it's not comfortable and convenient, then you won't use it--and then there would be no point in having the second rear hatch.

I don't have a day hatch-I just use a deck bag and bungies for carrying those items that you need to reach quickly. I am thinking about installing an under-deck bag for stuff like a flashlight, sandwiches, etc, so take my advice FWIW--

I would install a bulkhead. If you are reaching back into the day hatch to snag a sandwich, your attention won't be as focused on the water around you. An unforseen wave could capsize you--and if you wet exit, then you have 2 of your 3 flotation areas with water in them. However, if you install a bulkhead, then you will cut your "bulk" area in the stern. Also, you will only be able to reach about halfway across a full-width bulkhead area. (If your day hatch is on the right, you'll be hard-pressed to reach stuff on the left side of your boat) Maybe a good compromise would be to install a half-bulkhead that extends from the side panel to the centerline, with a second wall spanning between your half-bulkhead and the main bulkhead behind the cockpit. Or, just use the mesh bag and use good float bags/dry bags in the cargo area.
