I think decking the kayak you described would be very similar to putting a strip deck on a stitch & glue hull. Just cut some pieces of plywood that match the width of each station. Bevel the sides to match the angle of the sides of your hull. You should be able to secure each form with a staple through the side into the form.

For the top of the forms: either use a radius for a rounded deck or draw a smooth "V" for a peaked deck and just strip away.
