Wood flour isn't necessarily a weak filler. Also, the tape you put inside the seams will be so strong the strength of the filler you put in the joint on the outside of your seams isn't really important. Unless the bubbled epoxy is really ugly, don't worry about it. Sand it down to the level of your finished joint--not much will show then. If it's really ugly when you wet it out with epoxy, then you might consider doing something about it--otherwise, just glass the hull and go paddling. I wouldn't worry about strength--those lines of epoxy just serve to hold the hull together while you tape the inside and glass the outside. As far as aesthetics, I'm sure they will be barely noticeable from more than 4-5' away.

You could also try some baking flour to add to your epoxy. It's supposed to be a good thixotrope. (I haven't tried it, but it's worth a try if you don't have any cabosil on hand.)
