Generally, epoxy is more durable (tough and waterproof) than varnish. Varnish is more UV-resistant than epoxy.

It seems like a small bit of extra mixing and application for the peace of mind that water will never touch the wood. I say re-coat.

If the little spots are a lighter white than the surrounding epoxy, then you've probably sanded the glass. (it's okay, as long as you don't sand any deeper!) Just recoat with epoxy and lightly re-sand.
