Of course you could forget clamps completely and just screw the hatch cover to the braces. After the glue had set you could back out the screw and fill the hole if you didn't want to see the screwhead.

If you know for sure that you want to pull out the screws, you can use a thin piece of scrap (1/4 inch plywood works) as a spacer between the head of the screw and the hatch, and avoid scratching the hatch. When you go to back out the screw there will not be any indentation from the screw head, just the hole from the shaft of the screw to fill in with a drop of epoxy and s pinch of sawdust, before sanding and varnishing.
