Mike,

The seal coat 'seeps' into the wood such that at the surface the wood is saturated and darkened in color, but deeper down only a little bit might have trickled in. The effect is that if you sand down to what looks like bare wood, there still may be some epoxy in it. It looks light-colored, like bare wood, but there's enough epoxy left in it to seal it and your next coat of epoxy doen't penetrate. You end up with lighter-colored spots where you sanded deeper into the wood.

I'm not sure if this is a good enough explanation, but I had this happen to me on my Arctic Tern.
