Just make a plywood box beam for the shorter kayak and insert any extensions with a tenon in the end of the box beam. You can then make your strongback any length.

When I was dithering around about what design to build I just wanted to get going so I built a strongback for a 18'- 6" kayak, but broke it down in two pcs - one 8' long and the other the remainder, but w/ an 18" tenon - just in the offchance that I'd build a short kayak that I was contemplating. Stupidly that is why surfyak is 8'9" long (length determined by strongback - duh duh duh). But the point is is that when both are together - they're solid as hell and will cause no problem in the future.
