I cover the side panels with glass and epoxy prior to assembly. On sail boats (larger trunks), I also cover the end pieces with glass and epoxy; or make them out of black locus (virtually rot proof) or equivalent when they are small, such as for a kayak skeg.

Once assembled and installed you then only have to worry about exposed endgrain that should be accessible and/or any fasteners driven into the structure.
