I had that happen on a sealer coat and I tried to just sand out one discolored area and put on some more epoxy as a test. It turned out to be a different shade than the surrounding wood. I finally bit the bullet and sanded the whole boat. A lot of sandpaper, a lot of dust, and a lot of work. It looked good after I was done and I've been much more careful since. Wetting out the wood before you epoxy should make those areas show up. Good luck and wear a mask!
