When I taped my hatch covers in-place in preparation for making the FG lip, I depressed the covers in the opening slightly. This gave me a little room later for a gasket which brought the cover up flush with the deck. Plastic wrap should be fine if you can keep the wrinkles out of it.
Some extra glass reinforcement on your rear deck would not be a bad idea. It might end up to be overkill, but it won't contribute much additional weight. You can wait until the boat is complete and then evaluate whether or not some extra glass is necessary, but it will be much easier to apply it before the deck and hull are attached.
