I believe Pygmy sends the bulkheads slightly oversized so you have room to trim them to fit, unless these bulkheads were also used as forms as CLC does on some of thier boats. I built a Tern and didn't install bulkheads or hatches. I plan to install them in the future before passing the kayak off to my brother, because the sea sock is a pain. If memory serves, the deck of my Tern widened a bit when I had it parked upside-down off to the side while I worked on the hull. I think it may have come out 1/2" or so wider than planned (this can happen with strip kayaks, too.) Maybe the flaring out of your hull or deck panels has shortened the overall height a bit. Nothing to worry about, just trim it to fit and glue it in. On my stripper I followed Jay Babina's instructions and screwed the foreward bulkhead to a 3' dowel for a handle so that I could put it in thru the cockpit, size it up, pull it out, trim it, etc. The screw hole needs to be filled, of course, before you install it for good.
