The fit of the bulkheads will be loose or tight, depending on how far forward you place the bulkheads. As long as the bulkheads are not too small, you do not have a problem. I have built two Pygmy's and I ended up trimming the bulkheads for both boats. I solved the problem on the first boat by trimming a cardboard replica of the bulkhead first until I had it just right. I know it won't help you now, but on the second boat I found it much easier to glue the bulkheads into the hull before installing the deck.
Another tip for intalling bulkeads; put the boat upside down on two supports and work from underneath with your head in the hatch.
