As I remember from last year when I was building my COHO, the closer you get to the end the more sanding one does(I spent 6 hrs in a resipator one day just sanding the hull). I did use a 3M pad on the top of the kayak in preparation for the varnish. I used a good brush for varnishing (a china bristle brush is recomended for brush application), but besides having a good varnish brush is the technique which the varnish is applied. I was shown (taught) how to properly apply the varnish (Capt Z-spar) with excellent results. I did have a few runs at the beginning. Maybe you can fine someone as knowledgable as my Brother-in-law (maybe at a business where they do woodworking/furniture making)to show you the art of appling varnish with excellent results.
