I had a similar concern when I built my Coho. I tried positioning them exactly per Pygmy's instructions, and had to trim them considerably. Don't worry about it, decide where you want them, trim them with a block plane (there's a little miniature one that Stanly makes that comes in handy for final adjustments), and put them in.

Because Pygmy obviously oversizes them, it's probably a bad idea to install them to the hull before you fit the deck, as you will be trimming them anyway to get the deck on right.
