I don't think you have to worry about sticking CLC with the bill. It should be the plywood supplier that insures its product, CLC just buys it from them and cuts it nicely for you. I think if the damage is covered under the warranty, CLC would submit the claim to the supplier. Most likely, though, the warranty covers only the wood itself, and the additional value added by CLC cutting it for you wouldn't be covered.
Another idea -- how about just staining the wood a very dark color? Any mildew spots left over would probably just blend in with the dark grain...
If you paint it, how about a nice panorama painted on the side -- of a freighter running over a jet-skiier;-)
