Wrap something like fishing line or thread around the cord to compres it a bit and then pull it through. Take off thread and it expands to fill the hole. Don't forget to knot it to prevent from pulling through. I would maybe still use some silicon or varnish perhaps to help it seal a bit more - don't know though since I have never used this method for bungies.
