Based on personal experience, a water based stain will work but will probably not absorb epoxy the way bare wood will. I also learned the hard way that if you don't do everything perfectly and happen to sand into the wood you will have a spotted boat. I am almost done with my stitch and glue Merganser, and will probably end up painting it due to using stain.
