They would just open up the cover with a pocket knife.

If they want in bad enough, they'll get through it. I would just try to make it as hard as possible and as obvious as possible that they're breaking in.

What about making a hard cover out of wood strips and fiberglass that hinges down the center to fold up and put in a hatch. It could have key locks on the top with the tab that turns under the kayak inside to keep anyone from lifting it off. Then it could be covered with a regular cover to keep the water out of the hinge line seam and the locks.
