I think a huge oven would do the trick, with slow, steady heating. It would be effective, but building such a temperature-controlled oven probably isn't efficient!!

I'm thinking that the Lexan would handle the stresses of being bent into position, but it wouldn't be a good idea to subject them to cyclical loading, like paddling it in waves. You could then put it in the oven as a whole kayak. I think it could be done--but like I said, not really efficiently.

Hmm...I never considered that there might be different polycarbonate blends. Quite probably there are--Carbonlite might be engineered for more toughness, Lexan for strength and clarity.
