You don't need to worry about small air pockets. Do your best to clear-out the sanding dust before you glass over, but that's about all you should need to do. They'll get filled with epoxy later.
Do try to get a smooth joint, however. You don't want a big step at the seam. Of course, you don't want to sand through the outer skin either, so use your best judgement.
