It seems odd but the epoxy will seep right into the smallest crack. Warming the epoxy first will help it to seep in. Warming the componants and then mixing them is best since warming the mixed epoxy will advance the chimical reaction time and give you less time to work with it. I checked my directions for the Arctic Tern - It says to glue outside seam and then fillet the inside and then sand. Sounds like a better order. Only other advice I have is make sure that you build up some thickened epoxy in the hull-deck joint (if you have any space to fill, so that you have something to round. You want a nice rounded transition from deck to hull for the glass to conform to.
