I had to do about 20 million of these things once, and here is what worked for me. Vulkem makes a one-part moisture cure polyurethane sealant, available in 10.3 oz. tubes for caulking guns. The product was textured, so it covered some faults in technique. I don't recall the stock number, but I think it was #626. Anyway, I got put onto it by a large local glass shop, they use it in carload quantities.
Set up your windows, install all the lights and points in one frame. Cut the caulk tube tip at a 45 deg. angle, the same width as the wood showing outside of the glass. Assuming you are right handed, start at the upper left corner and squeeze out a bead of caulk down the left edge and across the bottom of the light in one motion, without lifting the gun. Repeat for the other 3 lights. Then flip the frame 180 degrees, and do the same. Touch up the corners with a finger dipped in soapy water, and repeat ad nauseum. You'll get real good and real fast at it.
