You can varnish as soon as you have removed the gloss. For really deep scratches you might consider painting a little epoxy right on the scratch, but you don't need to coat the whole boat on account of a few scratches.

I would try to remove as much varnish as possible before applying another coat of glass. The epoxy-to-epoxy bond will be better than the epoxy-to-varnish-to-epoxy bond.

Don't use the skinned over varnish. It will be thick and painful to apply in a smooth coat. You might be able to thin it, but if you want a nice coat, get a new can.
