I always rejoice when I get to the cockpit, because the stripping is much easier if you only have to worry about fitting one end.
On some designs stripping all the way over the cockpit may introduce some unfair curves to the strips outside the cockpit area.
If you really want to, just double check that the strips look good and go ahead. But can't think of any benefit in doing so.
: Does anyone know of a reason not to run the deck strips to completly cover
: the cockpit (just like the hatches) and after glassing both sides, only
