I don't have any experience with filling on a wood kayak but when I'm finishing furniture or cabinets I first stain and seal the wood and then match the filler to that colour. Test your filler colour with a wetted down boat to get the proper match. For anything larger than a hairline I would use pieces(slivers) of wood to fill the gap before planing and sanding.
