I think I understand what you need. I am sure I have seen s/s gate hooks which go on nylon webbing at the local hardware store, even nylon should work ok and wouldn't be as likely to scratch and nick deck/covers.

My thoughts are:

1. Thread web hooks on the web loops thru the deck before securing them and then hook the bungee over these in whatever pattern you want. You could detach at any or all points then.

2. Thread the bungee thru two web straps and use two hooks on webbing, like kind opposite each other. Run the bungee thru an eye on the hatch. Then you have the bungee which will come loose at hooks end but stay secured to boat at web end, the hatch doesn't go off somewhere because it's got the semi-attached bungee running thru the eye. This is a basic rip-off of Nick's bungee hold-down from book with your web loops and hooks instead of wooden eyes and hooks.

I don't think you need to worry abt strength of most gate lock hooks I've seen for webbing

3. Run the bungee thru the web loops and put a hook on deck fore or aft of the hatch far enough away to take slack out of a fairly long loop of bungee. Would need to be reasonably long, I think, to get enough slack to get loop out of way when you want to use the hatch.
