Hey, sounds familiar!
I would definately leave the sanding until the epoxy is cured. You will be supprised at how well the little frayed edges etc blend in if you wait till they are done curing and sand. Try to get all of the white sanding dust off of the boat before you put on the next coat of epoxy or varnish. This includes all of the little pits and holes that look white, the sanding dust likes to pack into the holes and they usually will not wet out clear and will be visible after the boat is done.
If you sand while the epoxy is still green you end up with white spots also in my experience. Scrapping with a cabinet scraper is ok though.
