I wouldn't bother with drilling out the holes. I'd just pull out the wires and plug the holes with a drop of glue and a toothpick. A quick slice with a sharp knife gets rid of most of the toothpick, and sand paper brings it down flush.
Want something darker? Cut scraps from your plywood into 1/4 inch by 1/4 inch strips, say 6 to 8 inches long. Feed them carefully into a pencil sharpener until you get a point. Insert that in the hole, and carefully score and break off the strip. Resharpen for the next hole. You could also use scraps of a cedar strip for this.
