If it's any consolation, I did the same thing on my Arctic Tern stern deck, on the middle deck seam, so I sanded just a bit more to make it symetrical and left it alone. After completion, it's really not that noticeable. If the mark is on the sheer seam, that will be covered by a sheer tape trim strip!
