Sage,

I used wedge shaped guides hot glued along the i/s edge of my deck to hold the deck and hull in line at various times during the building process. I'm not sure if your building s&g or strip but you might want to put the bulkheads in place and cinch some straps around the bulkhead area of the boat to pull it into shape, doing that in conjunction with the wedge shaped guides should pull the boat back in to shape.
Also check your hull width, I noticed that my hull had a tendency to want to pull in (become narrower) as the epoxy continued to come to a full cure, once again it was the wedge shaped guides to the rescue.

With some gentle (or firm) persuasion everything will line up fine.
