To prevent wrinkles make sure the glass comes rolled when you buy it. It it is folded for some reason and there is a crease, try leaving the glass draped over the boat for 24 hours before applying resin. If that doesn't work, hang some spring clamps off the edge of the glass to pull the crease flat.
If you end up with wrinkles after applying the resin, you can build up epoxy around it so it doesn't make as noticable a bump. If there is air trapped under the glass, you can try injecting resin into the bubbles. If the bubbles are small, just ignore them. If they are really big you can sand way the glass and apply a patch over the area.
