are you worried about the looks of a divot ? if that is the hesitation you could put a layer of veneer or something similar in the divot to match the deck.
I have two plywood boats and both have divots to open the flush hatches.
If you put a loop of webbing to open them you run the chance that it gets folded under when closing them, and then you aren't going to open them without a screwdriver or something.
the divot also helps to drain the gap between the hatch cover and deck.
