Problems like this are often related to outgassing. Since the outside is already sealed, any trapped air can only get out on the wet side. If your boat is warming up it will tend to raise bubbles. Glassing in dropping temperatures will cure the worst of this sort of problem.
Also be careful that you don't over pull the cloth so it tries to bridge.
