I found it easier to fiberglas both sides of the deck first, myself. This way you are not trying to get your layer of glass on the deck to lay up against the cockpit coaming. Then it is easy to cut your cockpit hole in the cured glass/wood composite and lay your stripped cockpit coaming in. After stripping in the coaming, your glass on the coaming can overlap onto the deck (remember to round the edge inside and put some kind of fillet in the corner on the outside). This provides some extra reinforcement as well as bonding the coaming to the deck.
