When I built my Osprey Double, I sanded the joints right after they set up. As LeeG states, don't sand too much -- you can always sand it further after you've stitched the panels together.
You'll need to use a bit of care so that the fiberglass tape doesn't stick out over the edge of the panel -- if it does you'll find that the edge of the panel will be very stiff and won't compress at all when you stitch it to the next panel (there's a bit of compresssion of the panel edges when you stitch). I ended up having to back track a bit and remove the panel while stitching to shave off the rigid fiberglass so that the edge would be fair. (I hope that makes sense to you -- if it doesn't, I'll try explaining it better).
