I'm re-varnishing my Artic Tern and I find that I'm not really concerned if I have a few small drips or sags, especially on the hull. After 7 years of using it, I know that a perfect finish wouldn't last a month after I run it over sand, rocks, and even oyster beds or oyster shell beaches. The kayak is meant to be used and I do use it.
One other thought: Its great to have at least 2 kayaks, since then you will still be able to paddle while you're re-finishing one. My other current one is plastic (ouch) but I have a Pygmy Osprey in the box waiting for the AT to be finished. (And a Great Auk 14' hanging from the ceiling waiting for me to finish the Osprey.)
