Sure. You can fair it, sand it, and glass it now. Right now the hull is upside down on your building forms. You'll have to flip it over when you work on the deck. Right now it is as accessible as it is going to get, so have a go at the outside and get it cleaned up and pretty.

If you pull the staples (assuming you used some) and put on a layer of glass the hull is going to be held together no matter what you do with the deck. If you are working with staples and leave them in, there is always the chance of moisture (whether from humidity rain, snow or spills) causing the staples to get a little rusty, and stain the area around them.

I'd build the deck before cleaning up and glassing the inside of the hull, unless I was going to put the project away for the winter. In that case I'd want to finish sanding and glassing the hull now, so the wood would be totally encapsulated in resin (and glass) and not go through swelling and shrinking cycles with the changes humidity during a cold, dry winter and a rainy wet spring. I do my building outside, so I have more climate changes to worry about, and in the real bad weather I carry the project into the garage to protect it from snow and rainfall. If you are building inside then you'll have less reason to worry about the seasonal climate changes.
