I've built a few pygmys and their instruction has you tape a syringe to a dowel, and line up a steel rod through 2 eyes (to push the plunger) to put the thickened epoxy in the seam. I found an old broom stick works pretty good to pack and smooth the epoxy in the seam. I like the surefiorm handled tool to clean up a day later. Pygmy puts glass tape as far as you can reach from the cockpit. Seems like a good idea for where you stress the kayak getting in and out. Note that it is best to get any excess out before it hardens. Use plenty of paper towels and a long sleeve shirt.
