If I understand this right, youre cutting out the bottom panels, and its as if you had a template and set it upside down - the stem and stern curve go the wrong way.
I think the fix for least material used, is to cut two new scarf joints, and add about a foot or so to the panels. Then re-draw them correctly. Be sure to add more than you'll need. It'd probably be easiest to add it to the middle - the bottom keel curve is smallest there.
If you want a shorter boat, simply re-cutting the curves correcly and then fitting the side panels to the shorter bottom probably would not be difficult, but it will change the handling characteristics.
Dont feel bad - I had a major twist in my Cape Charles. The fix was to open up the throat of the bandsaw, and run the seam into it several feet. Then torque it straight. I wish I had a picture, running the boat stern-first into the saw. It worked though!
