Strip: waterbased wood filler?

I am done with my rough sanding, and am about to start filling a few small gaps.I've read some posts on a waterbased woodfiller. The guy at the hardware store said that a latex based filler was a waterbased filler. Is that correct?
What are some brands commonly used?
