Hi Toby,
The epoxy will fill all of the staple holes, don't worry about them.
You probably want to fill gaps between strips (I'm assuming you have a few of those like the rest of us ).
A great method for filling the gaps is to use wood shavings from planing. Find a couple on the floor that match the color of the wood around the gap, dab a little glue on and stuff it in. When its dry, sand it smooth.
Some spots may require a filler of epoxy and sawdust but be aware that the hole you fill may not end up the color you intended. Most of the time epoxy and sawdust comes out darker than you wanted.
