It is a good idea. As you mention the problem of future bonding whenever using silicone I thought I would reccomend you consider using a quality boat caulk that is not silicone based, but compatable with fiberglass such as polysulfate (not sure if this is right, but they do make good ones like silka flex for example). Maybe others here can mention types of caulk that have the good properties of silicone without the bad. But on the other hand I don't know if any of these types/brands are clear.
