There are 2 places I have used myself and would suggest if you want to rent:
1. Northwest Outdoor Center on the west side of Lake Union towards the southern end of the lake : http://www.nwoc.com/
2. Auga Verde on Portage bay near the montlake cut in the University district
http://www.aguaverde.com/pages/rentals.htm (this place is seasonal, so call first to see if they are open yet.
You also might check with Moss Bay rowing club on the south end of lake union. http://www.mossbay.net/main.htm You may be able to bring your boat and leave it with one of these shops for a fee. Worth a call anyway.
If you do not have a place to stay yet AND you want to bring your boat you may want to consider the place I just visited it is a B&B (thats Bunk and Breakfast) in a converted Tug boat on Lake Union called the Tugboat Challenger. http://www.tugboatchallenger.com/door/ They were happy to have me bring my Kayak and stow it topside while staying there.
