You may glean some interesting tips from sites or books about canoes; such open boats take in a lot of water at sea and often get spray-decked, or decked with canvas on a permanent basis.
As for fastening the edges, glueing and stapling have merit, though it would probably be safer to add rafters in replacement of the deck in its strenghtening role.
In case you would want to remove the covering material for some reason, grommets are stronger than velcro, needless to say.
