Removing the staples won't be a problem, and the staple holes will be easy enough to fill - that's how I attached the decks on my strippers and hybrid.
The critical question may be if the staples can hold the deck in place until the epoxy cures. If you are building a CLC or similar craft that requires bending the deck, the force required to hold down the deck (especially in front of the cockpit) might be greater than what the staples can provide. You won't know that until you try. Just have a roll or two of packing tape available. If the staples don't do the job, just wrap the trouble areas in packing tape. If you have a helper, this should not be a problem.
