Using raised blocks for your deck lines is a great idea. Lines that are flush with the deck are nearly useless, since they're difficult or impossible to get a grip on with cold, wet finger or when wearing gloves.
Rather than dying the lines to match the boat (which could be difficult) have you considered using something contasting? Being able to see the lines when you need them is helpful. Black polyester deck line (don't use nylon) is readily available and is pretty unobtrusive. Red, yellow or white may provide a pleasing compliment to the wood color, too.
